Sieging
Once the fortifications have been breached, if I put one commander on storm the castle and a second on continue siege does this work or do all units storm? Wondering if it is possible to storm with a small force while maintaining the siege with the rest, or if the rest must leave the province in order to avoid participating in storming.

Yes, you can.
It's a fairly common tactic to storm with a sacrificial commander first to see what the defenses are like.

Thanks, I have seen people storm with a solo commander but I could not remember if they had to clear the rest of the army out of the province.

Everybody storms. Always! Unless you order them not to.
Related question. When I set a mage to research, do all my other mages research to? That would make it very hard to forge items, or to patrol.

I have a number of seiges ahead of me and am looking at putting together two squads of seige specialists. When I did this, I gave them the horn that knocks down walls and the hammer/axe of knocking down walls. (Obviously, I forget the exact names) It looked like the effects do not stack. Am I doing something wrong or is this normal?
Also, any suggestions for my seige squads? I do not have construction 9 yet and am unlikely to do so. I am also running Caleum, so fliers are included.

Normally using 2 items of the same type does not stack. On the same commander at least. So you want to give each of your siege commanders a horn and an axe. But not two horns. (iirc of course).
If you are really serious about taking down those walls, you could also use some http://dom3.servegame.com/wiki/Siege_Golem But a bit expensive perhaps at 20 gems in the base game.

This appears to be a case where two different items don't stack. Equipping a gate cleaver gives a siege bonus of 50 but adding the horn still leaves it at 50, instead of increasing it to 75. Not sure it that's a bug or WAD.

It's a known issue. Siege bonus items also don't stack with innate siege bonuses.
It doesn't appear to be in the bug list, for what that's worth.
It might be worth playing around with to see what the exact effects are.
