1) There is a new immediate mode PBW, which will move files and launch SE4 for you automatically. It would be almost as fast as a local game, and since everybody is in the same room you can poke the slow players

2) Default files are only used if the AI has no file of its own... so changing the default files will likely only affect neutrals.
If you are adding new techs, it depends on how you're doing it.
If you are adding new components to existing tech trees, the AIs will use what they deem to be the best component. (eg. if the ship design calls for shields, they will choose the generator with the highest shield output, and always choose phased over normal)
If you are adding new tech levels or areas, then you will have to modify all of the AI research files individually.
