If you want to avoid this try not to have the aircraft coming in to fly over other potential targets, ie make sure the armor is the first of the enemy units it'll spot.

I sometimes had some armor blown by air strikes, they're only effective on the first pass, when they have bombs and rockets to drop, on the second pass, it's going to be guns-only, ineffective against armor, unless the plane's got big guns (20mm and bigger are something to fear when it comes from above), so, cheaper air strikes are better against a force with no armor, because they usually have light guns
