Star Trek Mod Question
I am a new player and I apologize for the undoubtedly newbish nature of my question. I recently got my hands on the beautiful-looking Star Trek Mod but when I load the map and begin play the various empires do not start in their correct systems (feds on romulous, some other empire on sol etc.) What can I do to make everyone start on their correct home systems? Again I apologize for the stupid question and am appreciative of any help some one might give.

There is nothing you can do for random games. Only in a game where you set up the map can this be done. Either use a random map and locate the appropriately named systems, or edit some system names. Then, place starting locations for each player, keeping track of which race gets which number. You then have to load all empires in the same order manually by loading their empire files. So if Sol has starting position 1, you have to load the Federation as the first empire. Make sure to set all of them to AI Controlled by editing the empire after loading the file. All except for the race you wish to play, of course.
Alternatively, you can use the included Star Trek Map. There is a readme file which lists the order that you need to manually load the empires in in the same method as stated above. Load empire file, edit empire, set to AI Controlled.

Umm... no it isn't. You stick the savegame in the Scenario folder, add a text file or two (see the Tutorial scenario), and you are done.
