If you mean literal "protection" as in "the stat" one of the beautiful things with Seeking Arrows is that it deals armor negating damage, so protection isn't a defense against it.

Seekers are expensive as well. 10 Seekers? That's 40 gems spent, and on a multiple commander castle, or one with domes up, that's a pretty big expense.
