Empire experience is above 30k, but it is well into the game (like turn 130) and I suppose that those experience points might as well come from this game.

How does experience work? (In pre-gold Versions) Is the empire saved at end of game and you get additional points to spend on abilities?

The empire is never automatically saved that I know of; you have to save it yourself.

There are rumored to be benefits from experience, but no one has ever figured out what they are. The only thing that it's definitely known to affect is the descriptor of the race's age.
