I haven't seen mention of the fact that the AI is cloak happy. If those ships were under AI control, they very likely got cloaked during the turn and, IIRC, the AI CAN cloak at any point during the movement cycle. This is one of several things the AI can do that humans cannot.

Well, that may or may not be. I have heard that but haven't confirmed it. At least in regards to cloaking.
However, I do know the turn move log doesn't always show 100% of the things that happen in the exact order they occur. I suppose you could call that a bug. It doesn't neccesarily mean something happened wrong, it could be just that you don't see it exactly the way it happened.

Mystery solved (in a way). Next turn came and this fleet appeared into my system with full strength. Though I still don't understand how those ships disappeared Last turn, except if AI could cloack them after movement. That is propably the reason.

Well now that you've seen them I can talk about it more.
The problem isn't the order the the AI is performing the orders in. The problem is the turn move replay. The ships are cloaked at the begining of the turn, it's just the turn move is a little funky and shows you their Last turn before they disappear. I believe if you happened to have a ship in the next sector over they would pass over them without initiating combat just as if they were fully cloaked. Although that needs tested to be sure. What I have tested is that what you saw is not dependant on the AI. If the player had been in control and cloaked the fleet and moved it you would have seen exactly the same thing. The ships would have moved and then cloaked in the turn move log.

There was no third party minefields, I am sure of that. I would have known it. Also there was enough minesweepers in the fleet to take any amount of mines. Also system was not turned into nebula, black hole, etc. Only thing that happened was that fleet disappeared.

OK then... maybe a third player used crew insurrection to grab a few of the more powerful ships in the fleet (maybe carriers?), and then there was a battle in which most of the ships were destroyed.
If it's a psychic race using allegiance subverters, then there might have been a subvert-o-fest, which could have resulted in a very destructive battle.
