Campaign 1: Okay, what gives? {SPOIL}

Okay, I'm on the mission where you're asked to help out the Zealot starbase. I'm mostly having an easy time, especially since the starbase seems to be blowing up anything and everything that comes near.

I just finish off a Mongol pirate fighter, and the bloody starbase decides to light me up. One salvo later, I'm toasted.

What gives? I'm an ally, since when do you kill your allies?
