Is there a stellar manipulation component that will clear a nebulae?
Will creating a star in a nebulae system clear it?

The Anti-Nebulae component is available at Stellar Manipulation VI if memory serves, so you shouldn't expect it too come early.

You cannot create a star in a nebulae, and the system will be empty once you remove the nebulae. (I thought that there would be a star, but I was wrong)
