I managed to get the EA to build a couple of baseships once, but I did so much tinkering with the files that I had to replace them with the defaults from the TDM modpack though due to problems.

The research point generation ability currently only works for planetary facilities. You can add it to a ship component, but it won't do anything.

As it stands right now, I don't think you can do that based on the cargo. You could assign it a generic boarding defense value, but it would defend even if the bay was empty.

LCC if you're planning on capturing enemy ships the SDD can be a huge pain in the rear. It's a relatively small component so it's hard to hit, seems that you almost always nail the bigger components...
